I'm a bit confused on hunter pets. I've noticed both my crocodile and turtle have used some sort of AOE attack or taunt that aggro's nearby yellow mobs. I'm worried that all it will take is a flagged alliance to be next to my pet to flag me.
Can anyone tell me what's going on there?

yes, some pets have an AoE. Didn't checked thoroughly, but it seems that pet spec'ed with tenacity have some, while pet with ferocity don't.
A tenacity pet (bear, turtle, boar) will be good against groups of mobs, since they can keep aggro of more than one mob. Ferocity pets (like wolf of raptor) will be good against one mob, and in packs of yellow mobs will not aggro the others.
I never tried other types of pets. It is of course possible to change the pet's spec, but I never did. I always keep the default spec

to turn off pet AoE......you need to go into your spellbook, select pet at the bottom and turn off thunderstomp.....hope this helps

I typically change out the default buttons in pet bar that pet comes with by dragging it to the bar from the spellbook: remove bite (etc.), remove auto buff abilities like from wolves, cats and hyenas, and place useful ones there instead. I like to keep both Taunt and either Charge or Dash so that I can see its cooldowns refreshing. Ferocity pets get Rabid and Phoenix abilities added for ease, and Tenacity pets get Thunderstomp AoE (after level 20, iirc) and that extra health ability that I never remember to use.
That way, you can right-click toggle it straight from the pet bar on the fly instead of digging into the spellbook when it's needed.
But definitely keep your AoE's off just like avoiding multi-shot when around PvP players, because it will flag you fast and can end your IMC quickly, even with levels over the local content. Depending on your pet's assist/defend stance, it will jump in also - both keeping you in combat so you can't fly off and getting the PvP player's attention.
I have preferred Ferocity pets unless a special challenge calls for a Tenacity model.

Well I hit 60. I'm heading to do Silithus before going to outland. Although i did head out to buy a bow near shattrath. If I actually make it to 80 it looks like a long grind after that as there are no gray/white hunter weapons at that point. argh.
I don't think I'll make another attempt after this character though. I'd probably rather just do achievements after this guy dies/finishes. My original plan was to retry as a warrior but that sounds nuts.

theres that 60 weapond then there are lvl 70 weapons in dalaran , after that 79 is the highest but are drops from mobs

I thought there was a posting for macros, but couldn't find it.
These are some useful and simple hunter-specific macros that aren't complicated at all, just adapted from a normal hunter main.
+pet #showtooltip /dismount /cast Hunter's Mark /petattack /focus pet
Pretty typical, except for the focus. I put focus where the party icons would go, and it shows more about pet's debuffs w/o addon mods.
Agro #showtooltip /target pet /cast Misdirection /assist
Normally I'd edit in tank player's name for a party. This is simpler as IMC hunter. Totally useful since level 76. It'll cause delay when I hadn't already cast the "+pet" one above because assisting a pet w/o a target does nothing but lose my target. Oh, it's the one in my face now, I hope.
It's pace-able after using a Steady Shot on the pull so that "+pet" gets pet to close in yet HM is not queued. Then "Agro" flows nicely, queued to fire Misdirection at end of the Steady Shot cast time. 30 sec cooldown makes it convenient for multiple hard fights, but unreliable or unnecessary for easy fights.
back /cast Disengage /cast Arcane Shot
What's better when flying backward out of melee than raining down death on the target? Well, sometimes Concussive Shot would be, but eventually I abandoned that combo since minimum range was removed. I'd also use this when pulling a target a farther distance, if familiar enough with surroundings.

Self-explanatory coupled event that doesn't share a cooldown.

I have a 46 Iron hunter now, and was just curious on this feign death ability - could someone explain the mechanics so I don't mess up? I read the wowhead stuff etc... but would like some info from y'all. Can it fail in any way? I realize if I move AT ALL it cancels feign death - which I suspect is the most common accident. So, if I click feign death, theoretically I should NEVER die? Will dots persist? If so that could kill us... does the danger lie when you're all done, and have to move away (like if a mob is two feet from you, so you'll re-aggro upon canceling feign?) - in which case if your pet is dead and since you can't hearth in time, you'll die? Anyhow, just want to be prepared Thanks

Feign death has a time limit of 6 minutes, and stops whenever you move or do anything. During that time mobs will just ignore you. The CD starts when feign death ends, and is of 30 seconds. If you want to use that as an escape mecanism, you'll have to move away before using otherwise mobs may be too close and still aggro when you get out of it. I don't remember if DoTs continue while in FD, and if you can still be wounded by AOEs

Dots remain on you during Feign Death but will not break it - unlike Shadowmeld.
